I'm brand new to these parts. I've been lurking on the forums for a while and I'm really confused about the whole affiliate program thing.
I have my own shop...with some of my designs. I'd like to add a section (and sub sections) to my shop for some of my favorite designs from others here at cafepress. So I guess this shop would be an affiliate shop...I'm selling (linking) to other's designs in my shop.
I'm just not sure how this is done.

There is one place that affiliate links are definitely not allowed. And that place is on any cafepress web page. So affiliate links are not allowed in your CafePress shop that is on the CafePress web site. If you have your own web site someplace else, that is the place to develop affiliate sales.
Being an affiliate and being a shop keeper are not really related. The only connection is awareness by the affiliate of what it takes to be a shop keeper, and awareness by the shop keeper that the possibility of profiting from advertising other designs exists.
The basics of being an affiliate are in the FAQ above. Sign up with Commission Junction, then after that sign up with CafePress, then create specially coded links to products / shops / sections / searches /portals .... and place them on external sites (according to the Terms of Service avoiding things like spamming).
